The count of Setup tables and RSA3 won't match because setup tables are like cluster tables and RSA3 records are the actual ones. The same happened to me once when I am doing with Inventory Mgmt wherein which difference record count at Setup tables and RSA3. You can check RSA3 entries by going through application tables if you need to match.
